Итак, я хотел бы иметь что-то вроде этого:

 1. This is a list item.
   This is the second line of the list item.
2. This is another list item.
   This is another line of this item.
# begin_quote
This is a quotation that should belong to the 2nd list item.
# end_quote
   This is the last line of the 2nd list item.
3. This is the third list item.
  

Но org-mode понимает, что блок цитаты разрывает список. Итак, мой результат имеет список, цитату (которая не принадлежит элементу списка), а затем другой список (только с одним элементом).

Возможно ли делать то, что я хочу org-mode ?

Думаю, вам просто нужно следить за отступами и возвратами. Это:

 * Trying to test something
  Here is some text.

  New Paragraph.
** Sub heading for this section
   And some text here.

1. This is a list item.                                                                           
   This is the second line of the list item.                                                      
2. This is another list item.                                                                     
   This is another line of this item.                                                             

   # begin_quote                                                                                     
   This is a quotation that should belong to the 2nd list item.                                      
   # end_quote                                                                                       

   This is the last line of the 2nd list item.                                                    
3. This is the third list item.    
  

При экспорте в формате ascii у меня остается такой список

1. Это элемент списка. Это вторая строка элемента списка.

2. Это еще один элемент списка. Это еще одна строка этого элемента.

     This is a quotation that should belong to the 2nd list
    item.
     

   Это последняя строка 2-го элемента списка.

3. Это третий элемент списка.
