Я предполагаю, что у вас нет вложенных папок в вашем сравнении. В противном случае ваше требование не имело бы смысла для меня.

Если это предположение верно, просто сравните простые имена файлов ( Name ) вместо полных путей ( FullName ). И исключить вложенные папки ( [WinSCP.EnumerationOptions]::None ), чтобы было ясно, что код их больше не поддерживает.
